First, of course, is the reference to Blade Runner, one of the seminal films of the cyberpunk "style". While Twin Peaks is in no way a cyberpunk series (in fact, it's almost devoid of technology beyond Cooper's tape recorder), some of the characters do show a remarkable lack of emotion and seem almost without scruples, just like Roy Batty and the gang were. Perhaps Cooper is an android. More subtle perhaps is the reference to the classic war film Run Silent, Run Deep, about an Allied submarine trying to sneak through a bunch of nasties' blockade. I believe that the captain of the sub or one of the ships had an eyepatch, and at one point they dumped a bunch of oil out a torpedo tube to make it look like they were hit.
