I was also disappointed in the spirit explanation, and believing that there was a rapport between Leland and BOB is the only thing that saves it for me. Otherwise the whole thing becomes so random and meaningless. Thinking that child abuse was being explored in Twin Peaks gave it a deeper layer of meaning and a stronger emotional impact. That's why it's disappointing to think of it as "just" spirits.
