Notice that just before this line (according to the approximate
synopsis that started this thread) he says:

"Perhaps there are pieces of information of such importance that
conspiracy does not justify their protection."

I think he is realizing that he is privy to knowledge of such great
importance to humanity that it may transcend his obligation as a
government servant to keep it secret.  Given his training to keep
secrets at all costs, this is a difficult burden and he is unsure that
he can bear the responsibility.
