In a recent post I explained what I think is the most probable and interesting reasons and tie-ins to all of this. A short summary is that the aliens were in Twin Peaks almost 20 years ago. People like Gerard and WE(when working on Project BlueBook) became inhabited by evil aliens. These may have been on the ship on purpose or as stowaways. One of the things that happened (it has not been revealed why :-) is that Ben did impregnate many local women. (Call it wild oats, call it breeding experiments, who knows.) Now 20 years later the aliens have returned. They detected increased activity from the evil aliens. Said to themselves "Oh, s**t. They were left there!" (or an alien version of this :-) They have now come back to help cooper get rid of the evil aliens. WE is looking for the White Lodge (the alien base 20 years ago) to gain the power that is there.
